Transmission noise

Hello all and thanks in advance. I have a 99 Ford ranger 4x4 3.0 with a manual transmission with 165,000 miles and its making a whining noise in neutral and with the clutch in or out it does not change. Even happens when i am driving don't matter the gear. At first i thought it was the water pump bearing as it sounded like it was coming from the front but after a water pump change and we had it up in the air the noise was really load. So we took a stethoscope to the transmission and there was the noise load and clear. Anyone else have the same problem and what part in the transmission was it. Thanks again
 
Only thing I can think of that wouldn't change much possibly would be the throwout bearing, but even that should change a little when on and off of the clutch. Mainshaft bearings would be quiet sitting still in gear.
