I know everything will bolt up but is there a difference between a 4.0 5 speed and a 2.9 5 speed? I'm looking at putting a 2wd Mazda 5 speed out of a 2.9 behind my 4.0 but I'm afraid the it will destroy itself. Only reason I say that is because I know the auto trans is stronger in a 4.0

It will handle the 4.0l power fine.

The gear ratios were different for the 4.0l M5OD-R1s
4.0l were........... 3.40 / 2.05 / 1.31 / 1.00 / 0.79
Any others were 3.72 / 2.20 / 1.50 / 1.00 / 0.79

So you will notice more "get up and go", but will need to shift sooner

There is one potential problem with the 2.9 trans behind a 4.0, because of the ratio differences will cause the 4.0 will seem a bit "breathy" at the top of 3rd gear when heavily loaded (towing) going up a hill.

But when unloaded it will take off like a raped ape. If I am heavy on the throttle I can get my BII with the 4.0 and 2.9 M5OD up to 55 PDQ.
