Yes, the GT40 intake will fit stock heads as well as the GT40 and GT40P heads...

yeah so i found an internal egr from a 97 mountaineer upper and lower intake....absolutely perfect. Now my only question is will all the wiring work. I can see that the IAC has a different connector but appears as though i can swap the entire iac form the old intake. any other changes that need to be addressed?

The iac from the mustang will bolt up, you can also remove the motor/solenoid from the iac from the mustang and bolt it on the mounty/explorer. The egr you can actually block off and delete it if you choose to, the mustang ecu (A9L, A9P, etc) will compensate for it...
