odd driveability problem that has me stumped

A couple of months ago I swapped to a 1990 Cali emissions computer and added the MAF sensor along with it, I have future plans :D . I used the article in the tech library along with wiring diagrams from shop key (Mitchell diagrams). I had a recurring code 41 which was fixed by adding a HEGO signal return. The computer now throws no codes in KOEO or KOER, all 11s. My problem is this: When you start the truck up from a cold start it runs fine. When you start it when hot (ran within the last 15 minutes) its fine as well. but after it is run up to temp and shut down for a couple of hours, not being allowed to completely cool (restarted @ around 120-130* ) it runs horribly for a couple of minutes and after it gets up to temp it is completely fine. I had this problem before I swapped the computer and MAFed it but to a lesser degree. It's been driving me nuts. What should I inspect/test to try to get to the root of this problem? I am at a loss.
 
First thing I would check is the ECT (Engine Coolant Temperature) sensor.
