M5OD-R2 making wierd noise

I have resently swapped in a M5OD-R2 trans into my ranger. When i start it up it makes a noise that sounds like something rubbing against something. The clutch,pressure plate and pilot bearing are new. the throw out bearing is a new one ive had a while the has been wrapped up. and the pilot bearing looks like a bushing not an actual bearing. could it be the pilot or throwout bearing. i havent been able to find any advice. Thanks in advance.
 
Which starter are you using?
 
I think its a manual starter ive tried an auto starter and it sounded like it was gonna shear the teeth off the flywheel. but with both starters it makes the same noise.
 
Yeah, that's what I was wondering about. The auto starter definitely won't work.

How about the starter index plate, AKA block plate? It that a manual part and is there adequate clearance to the flywheel?
 
Yes there is enough clearance for the flywheel. I had to pull it once to put the right one in cause i put one from an auto between it and it sounded awful so i put one from the engine i got the trans from.
