2.3 transmission problems

The trans input shaft will not slide in all the way there is still a inch to go until it fits any ideas or fixes?

Did you use the alignment tool that came with the clutch kit?

Once I was desperate I hooked the clutch up, and then got my wife inside to push the clutch pedal in while I pushed and wiggled on the transmission and it went in.
