So I understand the parts list for a manual swap from a 5r55e to a M5OD but I am not 100 % sure on the compatability of some certain parts, could you guys help clarify?
this is for my 4.0 4wd 99 ranger

Parts List:
1. M50D-R1 transmission - Any 4.0 4wd 1991-2000 Ranger/Explorer
2. clutch/brake pedal assembly - Difference between ranger and explorer?? years?
3. Engine PCM - What year would work? for a manual 4.0 4x4 ranger I would assume but what year(s)?
4. Transmission wiring harness - what years?
5. Clutch kit - 4.0 4wd manual tranny 1991-2000 4.0L Ranger/Explorer
6. Flywheel - 4.0 4wd manual tranny 1991-2000 4.0L Ranger/Explorer
7. Slave Cylinder - 4.0 4wd manual tranny 1991-2000 4.0L Ranger/Explorer might as well buy a new one.
8. Clutch Master Cylinder - 4.0 4wd manual tranny 1991-2000 4.0L Ranger
9. Clutch hydraulic hose - 4.0 4wd manual tranny 1991-2000 4.0L Ranger
10. Starter - 4.0 4wd manual tranny 1991-2000 4.0L Ranger/Explorer

Answers:

2. Any '95+ Ranger or '95-'01 Explorer will have the same pedal assembly.

3. You need a PCM from a '99 Ranger 4.0 4x4 just to be safe. They should be easy to find.

4. Again, best to get it out of the same year Ranger as you are working on.

The number of bolt holes in the flywheel changed from 6 to 8 (I think it was in 1998) so be sure yours is the 8 bolt flywheel. I think the engine to trans plate on the auto and manual are different, so you may need one of those also.

It was late '97 when the flywheel bolt numbers changed.

The auto and manual plates are different.
