I cleaned the Throttle Body, was that a mistake?

Throttle body cleaner will burn, you can still use it as starting fluid in a pinch so I doubt that was the issue.
Yes, throttle body cleaner can burn but you can also kill the engine if you spray too much in the throttle body while the engine is running. It upsets the air/fuel ratio to the point it will not burn. I am not saying that was the issue, but could be a possibility.

What else could cure itself?

I'm not saying people should do what I do. What I do has worked for me for a very long time. Never once experienced any trouble with it. Throttle used to stick. Cleaned it using my method, it no longer sticks. YMMV.

No idea on that. My only thought was the PATS system had gone into lockout mode for some reason because of the swap which sets a timer before it will allow the vehicle to start.

Just a random guess...

I thought with PATS lock out mode, nothing would happen when the key was turned to start. In my case, the engine turned over just fine, it just would not fire for several days of trying.

Early PATS only disabled the injectors not the starter.

Good to know. What years are considered early.

I believe PATS 1 was 1998 to 2003? Not sure exactly. All I know is one version disabled the fuel injectors only, the second version disabled both the injectors and starter.

My 98 doesn't even have PATS. And I'm not complaining. Just a plain old flat metal key.
