harness is diffrent, i learned that the hard way form a 94 to a 92. i tried to swap the motor in my 94 to the same size in a 92 and the harness didnt work. everything was on the opposite side, seemd every couple years they change it. an 01 would have all kinds of extra stuff your 96 has.

they should be similar enough to use the stock wiring harness, could even use the stock computer, but I don't know how much extra capabilities the stock MAF has, or how much athority the oxygen sensor has to correct the air fuel ratio...

don't take what I say as fact, but going off of the fact that '96 and '01 should use the same basic computer and most sensors, and if you are just using the long block they are the same other than the rotating assembly, having a MAF should account for the extra airflow due to the extra displacement, and if the injectors are larger compared to the 2.3 it should be throwing a bit more fuel in anyway...

the 96 and 01 deff would not use the same computer...totally diferrent engines, one is a OHV 2.3 and the 01 is DOHC 16V 2.3

in early '01 they still used 2.5's, if it's definetely a 2.5 it should work similarly, I'm not saying they have the same ECM's exactly, I mean they should use the same connectors... like I was able to plug the '86 ECM into my '89 wiring harness, sure there aren't as many pins on the '86 but it had the same connector
