So I put a used3.0l engine in my 07 2ed auto ranger and the factory alarm dash light blinks and turn the key all the way and nothing happens.

Was the engine originally a 3.0? Did you change the ECM?

No, all I did was replace the engine which supposedly came out of an 07 3.0l ranger.

Put the key in to the run position and wait one minute. The light will stop flashing rapidly and start to blink out a sequence. Count the flashes in the sequence and that is the diagnostic code. Let us know what the code is and we can go from there.

Code 1-6 is a communication error between the ECM and instrument cluster. Did you touch the cluster? Any loose wires back there? What is your battery voltage? Are all fuses good? (most importantly the two for the cluster)

Yes, PATS disables starter motor and also the fuel system

PATS flashing codes
11 Transceiver [transponder coil] not connected, or there is no power to it.
12 Transceiver internal fault.
13 No Key/no PATS key has been used to turn the ignition switch.
14 Incomplete key code received.
15 Invalid key code received.
16 CAN communications error.

16 was the code you reported

The CAN(Controller Area Network) is a two wire communication network that runs to all the modules in the vehicle
In this case the Instrument cluster(HEC) and engine computer(PCM) can not communicate
Cluster has PATS and it "tells" computer, "OK to start engine", if computer doesn't get that message or doesn't respond then code 16

Try unhooking 1 battery cable for 5 min, then hook it back up and WAIT 5 more min, then try key again
Battery voltage MUST BE above 12.2volts or PATS can't work, and can get code 16 or a few others

I assume...............the cluster is powering up, light come on, odometer is shown, if not then thats the problem
And does the CEL(check engine light) come on, that means PCM(computer) is powering up

And just a heads up, if you try to start engine 4 times in a row and get the flashing THEFT light PATS will go into LOCKDOWN MODE
And nothing you do after that will correct the problem, have to wait 90mins for it to reset, unhooking battery doesn't change that 90min wait time

Ok I am not sure what the voltage is at the battery but I did find a 20amp blown fuse in the passenger kick panel fuse box and I am not sure what that location of fuse is also did not try to start 4 times back to back but the truck did sit for a couple months with no battery in it.
If the instrument cluster lights up then it is getting power to the cluster?
Also no the cluster did not get touched with unplugging anything or plugging in.

Also odometer shows just flat dashes, no numbers.

2007 Ranger may have the HEC test mode available

Press trip reset button in and hold it in
Turn on key
Keep hold button for a few seconds and odometer display should change to "test"
But not sure it works if PATS is activated

More info on dealer/test mode here: http://www.carlogic.org/bg/data/Ford HEC dealer mode.pdf

Also I assume you unplugged the PCM during engine swap?
With battery cable unhooked, pull off that connector again have a look inside for bent pins, or ??, then plug it back in to re-seat the pins
Maybe CAN wires didn't get fully seated

Ok and if "PATS" is activated, what route should I take? I had a shop install the used long block so i am not sure how the complete install went step by step.
Also i am waiting to get the 20amp fuse to see if that changes the instrument cluster lights(CEL).

So I replaced a 15 amp and 20 amp fuse in the passenger kick panel and I got an extra 2 clicks from somewhere in the dash but the factory anti theft light still blinks a 1 6 and tomorrow I will be trying and checking the test mode on the odometer. Also the check engine light is still on aswell, and still nothing when you turn the key all the way.

I think you really need to test the battery. If the battery voltage is even a tad low the system will malfunction.
