OK dumb questions here. Is there anything special I might need to do if I swap a 2.9l out of a BII with an auto tranny into a BII with a manual tranny? I should be able to just swap in the clutch and pressure plate, right?

Right. Make sure that you do NOT reinstall the flex plate spacer. It was used mostly so that Ford only had to make one starter, and could use the same flywheel bolts on both.

Won't he need a bearing in the end of the crank? [can't think of the proper name for it...]

He will need a pilot bearing, yes. IIRC the 2.9 and the 4.0 put them in different spots though. One goes in the crank, the other lives in the flywheel itself, and I can never remember which is which.
