I have a 88 B2 2.9l 5 speed. Sitting for a couple of years but got timing fixed and she cranks and runs. But after only a block and a half, I lost clutch. Found the line had been sitting on the exhaust and melted. So no fluid. Added fluid bled the line still no clutch. Any idea if it would be a throw out or the cylinder?

No, if it was drained of fluid then you probably have air in the Master so will need to pull it out and bleed it

It sits at an angle so can't be easily bled in place

There is a C-clip at the top of the master that you can pull out and try to bleed it in place, there is a video out there on that method

My credo
Crossed threads are tight threads.
The seal on the master may also not be holding pressure like it used to. They are pretty cheap and easy to replace. If bleed the master doesnt work, I'd replace it.

I have used the master cylinder bleed in place method. You still have to remove the master cylinder from the firewall but you don't have to disconnect the lines. I just turned it upside down and pumped it by hand a few times until I got good resistance. Make sure the reservoir is full. It worked great for me.

Took it out and pumped it this morning. Back in and have clutch. Just a few more tweaks to the timing and it should be good to go. Thanks all
