So I went wheeling today and went through a pretty big mud hole, my 4.0 swapped 87 bronco 2 started to idle rough, then started idling really high, if I gave gas it would bog down, I turned it off and it wouldn't start. I lashed it downhill and it bump started but barely ran, it now will not start but it cranks over, I tested for spark and fuel and had both.

Pop the air tube off the throttle and then unplug the MAF. If it starts something is plugged or the MAF got screwed up.

Welcome to TRS :)

+1 on MAF sensor and air flow passages

Do 50/50 test
Pull off air tube on intake, open throttle and spray some gas or Quick Start(ether) into the intake.
Try to start engine
If it starts and dies then you have a fuel problem
If it doesn't start then it is a spark problem
50/50

Testing for spark and fuel doesn't really tell you if you have enough spark and if it is at the right time, same for fuel.
50/50 tells you

4.0l has a Crank position(CKP) sensor next to the crank pulley, this is the main sensor that tells computer and EDIS module when to spark and when to add fuel.
Mud hole............clean off the front of engine by the pulley.

Check out exhaust system, make sure nothing got bent or crushed, if exhaust gets blocked engine can't run very well, or start if it is a bad enough blockage, i.e. "potato in the tail pipe"
