Let me poke in the garage.
I took the original engine out of my 87 and tore it apart. I am not sure what I did with the EGR tube though. The intake manifold is still in the garage, but the heads and exhaust manifold went to Jersey for another member's engine rebuild. I don't really remember where the valve and tube ended up so I might still have them.

Found the intake, no EGR valve, no tube. Those parts must have been sent to Jersey.

EGR tubes are a bear - I snapped the tube on my Tempo, but luckily had another engine to take one from.. Either way, it was an epic time vampire. I would be real tempted to swap computers in your case. Saw a 88 manual ecm for a 2.9L for sale, but on another forum. They are around.

the manifold thread should be a pipe thread. If you are going to replace it with a copper tube yo can buy a brass adapter going from a pipe thread to a flare fitting. Then you can cut the copper tubing to the right length and use flare nuts.
