Anywhere between the back side of the throttle body and the cylinder head should read the same, so wherever is convenient... if you find a rubber cap that would be best as it will leave everything functioning...

In theory, every port into the intake will read the same. In the real world, that is not really the case as you will get cyclic or harmonic waves forming in the chamber due to the intake valves opening and closing, causing flows to vary, thus messing with pressure.
Your best bet, and you don't have to do this, is the most 'common' area of the intake, where all flow should be as normalized as possible.
Looking at the picture, the port at the top of the manifold, with the molded elbow in place, would give the most consistent readings. It is pretty central to the flow, while the other port is hidden as to where it connects.
In the scope of things, it probably is not necessary to get exact numbers, so any port will do for most ballpark testing.

Didn't know that was a vacuum line! Thanks, I've now tested with that one as well.

Um, what did you think the plastic line connected to the intake was?
I'd never registered it as anything; I'm basically incompetent and learning as I go.
