PCM flashing issue

I did a auto to manual swap on a 2000 ford sport Trac using a 2001 ford ranger donor.
I used the wiring harness from the firewall forward from the 2001 ford ranger because the alternator was wired different in the motor harness and the motor and transmission harness are not separate (no plug in the rear of engine harness).
There is no pig tail for the clutch switch under the dash but I was able to track the correct wire for the park switch and ground it so it will run with the 2000 automatic computer so I could drive it to the dealership and have it programmed to a manual. Problem is they couldn't figure out how to do it. I did get another key programmed and took it to another shop who said they would be able to flash it to a manual. Well they are having trouble also. They said they need a VIN number for a manual.
I have the PCM for the manual. Can I have it married to the PATS now that I have 2 keys? Would it be easier to flash the PCM to a manual? Any ideas why they are having trouble?

I have the complete PATS system from the donor but the sport Trac transponder is wired in a inline configuration and the ranger is in a square configuration. Not to mention the ranger has keyless entry/anti theft and the explorer just has a anti theft box behind the airbag.

The dealer can't do it, and the other shop is having issues, because Ford did not envision us doing these kinds of things when they designed their equipment and software, so they made no provisions for it. Put simply, short of having a custom tune written and installing it with a tuner, there is no way to change the auto PCM to a manual one.

It would probably be far easier to put the manual PCM in and get the PATS reset since you have two keys. Also, get a third key. Never own a PATS vehicle without at least three keys.
