So theoretically could someone swap a Windsor into one of these manual transmission F150s and keep the manual?

Yes, they could, but the 4.2l V6 was rated at 205HP, similar HP to the stock small blocks
It was used on the 4.6 also which has a little more power than a 4.2.

Flywheel may be an issue to get the right balance to work with the right starter though.

A 289 would work if you have one that's a fresh rebuild for free or cheap but an 82 or later 302 is actually a lighter block and the tiny stroke increase will add some torque. An 85 or newer 302 would be a roller cam which is another thing worth having for less friction and better durability. 289's have a better rod/stroke ratio than a 302 and way better than a 347, which means less side load on the piston skirts. If you need to replace the pistons and crank a 331 stroker would be worth investigating, if not I'd spend the money on aluminum heads to improve flow and reduce weight- just don't buy ones with huge valves and ports if you're looking for low end power. 73-76 302's should be avoided because they have .023" taller decks which drops compression and kills power but if you get a steal on one heads with 58cc chambers would offset it somewhat. Stock 73-76 heads have huge chambers and restricted ports, late 60's 289 heads with small valves would be an improvement.

The biggest problem I ran into was the lack of a dipstick hole in the block. The 289 has it in the timing cover and that won't work with a dual sump pan. I think I ordered an oil pan for a '79 Mustang, it has a threaded dipstick hole in the pan. Other than that they fit the same as any other SB. Just don't forget the 289 is 28oz balance. Any V8 other than a 351W that came with an M5od-r2 is 50oz so just remember if you end up swapping flywheels for any reason. This is all assuming you have a 6-bolt bell 289 and not a 5-bolt.
